Oh, I think I did cause the merge conflict here. Now all board periph configuration code resides in `boards/common/atmega/include/periph_conf_atmega_common.h` and the individual `periph_conf.h` just include this, while potentially overriding stuff of the common periph conf. I think this approach can be used for this PR as well.

I think the cleanest way would be to check in `periph_conf_atmega_common.h` if the `RTC_NUMOF` is not yet defined. If not defined, then define it to be `(1U)` and add the RTC config. And in the common `periph_conf.h` of the Arduino boards just add `#define RTC_NUMF (0U)` to disable the RTC for them.
